Gozo is quieter than Malta, and that is most of the appeal when you have children with you. Fewer crowds, more space, and playgrounds you will often have to yourselves on a weekday.
It is also a full day out rather than an afternoon, because the ferry sits at both ends of the trip. These are the places worth building the day around.

The crossing from Ċirkewwa to Mġarr is short, but the queue on a summer weekend is not. Going early and coming back before the late afternoon rush makes the day considerably calmer.
For a lot of small children the ferry is the highlight, not the destination. Getting out on deck for the crossing is worth the effort even when it is easier to stay in the car.
Gozo is small enough that everything looks close together, but bus services run less often than on Malta. If you are not taking a car across, check the timetable before committing to two stops in one day.
